I couldn't believe it when I saw this happen. Wish notice I said "wish" Firaxis would fix this.

I've noticed that on occasion too....
The computer players have only done that to me if I did it first in the game.

Considering the scale of the map, that should just be allowable for everyone. It is silly to have to build a huge trestle at a steep grade to cross tracks.
This is the sort of "graphics over play-abilty" nonsense that makes doing the obvious impossible in this and other games.

But it don't look natural for the trains to pass through each other when they meet

They should make a special crossing track that costs extra, like bridges and tunnels, and make it traffic controlled.
